The level control for the HWH jacks is located on the front bulkhead in the basement, just about dead center. On my '95, the box is silver. Before opening and fiddling with the level sensor, contact HWH and get their instructions on how to adjust it. (After going over the procedure, I decided that the slight off-level I sometimes get wasn't worth the bother. I let the system work on "auto" -- then when it's finished, I check the level of the kitchen counter (with a spirit-level) and if it's significantly 'off' then I'll turn the HWH controller back on and tweak the level manually. For whatever reason, about a third of the time, the auto level will leave the curb side about 1/4 bubble high. Note that the tolerance of the HWH auto system is considered 1/4 bubble. Two thirds of the time, the auto setting gets me reasonably level, so no adjustment is needed.
As for the 'jacks not in travel position' alarm, you probably have a slightly weak spring. As suggested, prying up on each jack will probably identify the "bad" one. The low jack may not be at all obvious -- I've had the alarm signaling, but the jacks appeared to be fully retracted. After another (seemingly eternal) interval, the alarm would stop.
Also, check the fluid level in the reservoir (under the little door on the entry steps) -- but don't overfill, as that can make a serious mess.
Note, I had questions about my HWH jacks -- and I was able to get some very helpful advice from the HWH factory by calling them. The person I was connected with was very knowledgeable and explained how the system works and how much out-of-level would be worth playing with the sensor, since it's "in spec" range error may be rather more than you might assume.

it sounds like one of the jacks are not fully retracted.
Use a floor jack to give it a slight nudge or a piece of wood 2" X 4"
to give it a tap . This should find the culprit.
The retracting springs become weak,& there is dirt and road debris on
the springs. If the fronts are kick down type, start there and spray
the springs with a lubricant. Use only transmission fluid on the
shiney cylinders.
