You can use 12v or dual 6v batteries as you see fit. The advantage of dual 6v batteries is that you often get more storage capacity (rated amp-hours) for the cost.
My coach was designed to use six 12v batteries of type 4-D (they're really big) for the house and it has 3 batteries for the engine. The house batteries are used to start the genny and a switch allows tying the engine and coach batteries together to start the engine or generator if available power is low.
Of course, you're free to follow the OEM layout or rewire to your preferred arrangement as you wish. Assuming you use deep discharge (marine or rv batteries) for the house power, then the primary consideration is to compare each configuration's available amp-hour ratings and then determine how to get the most bang (amp-hours) for your buck.
