Roof walkways

Many of the screw heads for the screws securing the walkways on the roof
are rusting. Does anyone have any recommendations for replacing these
screws?

1. Don't do it unless I am willing to pull everything off, installing
new rubber "runners" and completely redoing the installation of the
walkways?

2. Go ahead and replace the screws only with stainless screws and
sealant?

3. Modify the installation in some way because once the screws are
removed there is no way of getting them back in the same holes?

I'm being a little extreme with my options because I want to be sure I
do this right if I do anything.

Any suggestions would be helpful.
